USING sequences of highly diverse regions in chloroplast DNA and a nuclear locus, the genetic diversity and phylogeographical patterns of wild rice and cultivated rice were investigated. Nucleotide diversity was detected 0.00659 in O. rufipogon and 0.00304 in O. sativa based on the intergenic spacer between the atpB and rbcL genes of the cpDNA and 0.00499 in O. rufipogon and 0.00380 in O. sativa based on the coding region of S-adenosyl methionine synthetase, showing higher levels of genetic variation in wild rice than cultivated rice. In the number of haplotypes, cultivated rice lost 71.1% in cpDNA and 65.5% in nuclear data. Haplotypes of cpDNA identified from 888 individuals and of nuclear locus identified from 472 individuals were used to reconstruct two minimum spanning networks. In cpDNA, the gene genealogy demonstrated that O. rufipogon and O. sativa shared two major haplotypes while rare haplotypes were subdivided into different geographical groups in wild rice. In nuclear locus, five major haplotypes were found in the network, four major haplotypes were shared between wild and cultivated rice and one private haplotype existed in the cultivated rice. The haplotype distributions between wild and cultivated rice revealed genetic loss in the domestication processes causing by effects of bottleneck events.
