Archangiopteris and Angiopteris lygodiifolia both are in the family of Marattiaceae, a family of the eusporangiate. There are two species of Archangiopteris, A. itoi and A. somai, distributed and endemic in Taiwan. Angiopteris lygodiifolia is a common species distributed in Japan, the Ryukyus and Taiwan. Nucleotide variations of the non-coding region between atpB and rbcL genes of the chloroplast DNA and the internal transcribed spacer (ITS) between the ribosomal DNA genes of the nuclear DNA are employed to investigated levels of genetic diversity, refugia effect and phylogeographic pattern. Our results suggest that the internal transcribed spacer has high level of genetic variation and can be separated to two divergent types, type Ⅰand type II. In the type I and II, it could separate to two and three subtypes. Low level of cpDNA variations was detected in A. itoi, due to smaller population number and size. Otherwise, high level of ITS variation was detected in A. itoi, due to the introgression between A. somai and Angiopteris lygodiifolia. Genetic variation of the internal transcribed spacer of nuclear ribosomal DNA occurred between individuals of Angiopteris, while it was found within individuals of Archangiopteris. Within-individual variation indicated a failure of concerted evolution, which usually plays critical roles in homogeneizing between-copy variation.
