Since whole world suffers from energy crisis of black gold deficiency, scientist tried to seeking a renewable energy substituted for oil. Hence the plant biomass using to converse biofuels such as alcohol will play an important role in the future decade. The Miscanthus species are native distributed in east Asia and Pacific islands and are potential bioenergy crops in the future by the high biomass production. In Taiwan, Miscanthus species are high morphological variations and could be separate to two major taxas, M. floridulus and M. sinensis. The species M. sinensis is an assemblage of well-documented, morphologically distinct intraspecific taxa that are distributed along an altitudinal gradient in Taiwan. Using sequencing variations to reconstruct the phylogeny of Miscanthus is a powerful tool to identify the species or under species levels in the past research. In this study, we try to combined morphological characters and molecular evidences to reconstruct the phylogeny of M. sinensis complex in Taiwan based on nucleotide sequences of the non-coding region between atpB and rbcL genes of the chloroplast DNA (cpDNA) and partial adh1 of nuclear genome. According to the result of sequence data, in atpB and rbcL genes, there were low variations in all Miscanthus species. In the result of the partial adh1, it has high nucleotide variations that could divide species into several groups, and related to the morphological variations of Miscanthus species in Taiwan.
