Rice (Oryza sativa L.) is one of the most important crops in the world, with over half population relying on it as the staple food in Taiwan. In this study, the hybrid rice Oryza sativa L. cv TNG67 and O. sativa L. cv Koshihikari are most popular in Taiwan and Japan. The present experiment was aimed to develop the isogenic line of Koshihikari by repeated backcrossing to the Koshihikari as the recurrent parent. Simple sequence repeat (SSR) molecular markers we used to identify the genetic relationship between the hybrid rice and its parent lines. A total of 197 SSR markers, which covered the whole genome with an average distance of 8.6 cM between markers, were surveyed to obtain polymorphic SSR markers between TNG67 and Koshihikari,. After screening the markers between parents, the result indicated that 19.29 % (38/197) primers were polymorphic between two parental lines. In addition, the isogenic lines of Koshihikari were analyzed by selected twenty-six SSR markers. In the dendrogram by cluster analysis using MVSP (Multivariate statistical package) software, all of the isogenic lines of Koshihikari were similar to the parental Koshihikari cultivar and the percent similarity coefficient was over 84.5 %. Due to their highly polymorphism and codominant nature, SSR markers represent a valuable resource for the genetic analysis of rice hybrids.
