Meromictic lakes commonly harbor stratified biogeochemical characteristics with depths which are thought to be mainly shaped by microorganisms. However, microbial assemblages and their potential metabolic roles in meromictic lakes are still mostly far from known. This study is to uncover the composition and functional potential of prokaryotes and viruses along the stratification of the water column in the landlocked meromictic Lake Shunet (54° 25'N, 90° 13'E, ~ 6m deep) in southern Siberia. The lake is highlighted for the occurrence of sharp gradient of physicochemical parameters with concentration of salinity (~ 71g l-1) and H2S (~ 400mg l-1) in the monimolimnion. Owing to the deeply sequencing data, a new smallest group of Flavobacteria (Nonlabens sp.) with the potential capability of producing H2S were discovered in a virus fraction. Bacterial and archaeal communities were dominated by Thiocapsa and Methanococcoides, respectively, while Siphoviridae was the most abundant viral family. Prokaryotic assemblages were correlated with physicochemical parameters including salinity, H2S and NH4+ (P< 0.05). The reconstructed nutrient cycles of the three layers were discriminated, corresponding to the stratified biogeochemical properties of the lake. Interestingly, the prokaryotes and viruses intimately interacted and showed specificity in 3.0 m while no pattern was revealed in both 5.0- and 5.5 m, supporting the most diverse viruses revealed in mixolimnion. Taken together, our study provided an insight not only in the link between prokaryotic community structures, indigenous environmental variables and metabolic functions, but also the interactions of host-viruses in this highly stratified landlocked meromictic lake.
